Cool, it's always good to see original color schemes  :D
Personally, I'm more of a fan of acrylic paints than paint-pens but yours turned out nicely.  Keep it up, make a squad!

I've never tried airbrushing anything so I'm not sure what help I could be for that.
As for regular paint, I highly recommend Games Workshop (aka Citadel) brand acrylic paitns.  These are very high quality paints that go on really smooth and don't rub off like cheaper craft store acrylics.  I can't say enough great things about Games Workshop products, it's definitely worth the higher price tag. 
Specific Colors (off the top of my head):

Chaos Black (flat black)
Boltgun Metal (dark silvery color)
Mithril Silver (light silvery color)

Possible colors for insignias/logos:

Blood Red (bright red color)
Ultramarines Blue (nice, bright blue)
Goblin Green (medium green, kinda like grass)

501st Clone - Awesome job!  I'm glad you're using Games Workshop paint; it can't be beat!  ;D

Red Astromech - I agree with CHEWIE, excellent paint job on this guy, it really does look factory!  I painted a bunch of astromechs when I was starting out and they're pretty good practice. 

Clone Commanders (Gen. 1) - Very nice, gotta love the EE Troop Builder sets.  (By the way, do you know Red5Sixx personally?  Just curious).

I've been wearing Vans for the past 9 years, Airwalks for the 2 years before that, and Adidas before that.  I can't remember specifically what I wore before that, but I do recall owning the following brands: Air Jordan, Reebok, Converse, something with a K, ... yeah c'est tout :P

I usually hit up 1 close Target every day or every other day.  Sometimes I head down the street to another Target and make a circuit of it.  I usually find everything at these 2 Targets, but I also eat lunch at the mall that is near the Target, so I go to the KB and Suncoast as well.
Then, if I'm feeling saucy I'll go to a different Target and hit up the TRU that's right next to it.   ;)
...Then there's the 2 Targets that are next to my former office....  Damn, I love Target   :P

That looks really good.  I'd maybe try to use the Bossk hands or give him 3 scaly fingers, but really, that's just a minor detail. 
If you wanted to match the head color to the hands, why not repaint him a new color?  Who says Trandoshans have to be green?
Great idea for drinking cups, I never thought of that but I see it works perfectly!

A black/Imperial paint scheme sounds good to me.  Maybe a renegade Imperial Naval Officer turned bounty hunter or something like that  :P
You could do a black base coat and then paint some of the details gray and gunmetal.  I think a red or jade green insignia would look cool near the cockpit as well.

Everybody already covered my thoughts, so I'll just repeat  :P
Excellent work!  Straight, clean lines are hard to get, and yours look great.  I agree that the weathering needs to be a little dirtier.

You could try dry brushing some "dirt" onto him.  CHEWIE is the resident dry-brushing master, so I'm sure he can help you out a lot more than me if you need some advice on that.  I would take a little bit of brown paint (maybe mix in a drop of black), dab your brush, and then wipe the paint off.  Then lightly brush the clone on parts that you would want to dirty up a bit (knees, shins, boots, elbows, wrists, etc) and you'll get a nice layer of "dirt" on your clone.
